Just upgraded 8 mail servers Late Monday (into Tuesday) - received reports about same problem with SOME mail files today. Help desk documented browser version as 5.5 for 2 of the 4, I had same problem using IE6 - with Q824145. I am able to access other test mail files using same browser. I am able to access the affected mail files via Notes 6.5 client.

The 'Refresh' did not fix the problem.
Only SOME mail files on only one server. 3 of 4 affected were set up originally as IMAP / POP users. IMAP / POP are disabled to limit SMTP traffic after wave of viruses with SMTP engines.
We do have a custom mail template - mainly just skips the welcome page to save time. I did replace the updated iNotes5 template with our old R5 iNotes5 custom template. It does work for most people and works fine for newly created (test) users.
Refreshing db design did not help. I will try replacing design of the mail file, then replacing mail file, then recreating the users - allowing update of existing users. If none of that fixes, I'll restore!
